Any way to get more out of this hand?

I've played about 3 rounds of the button at this table, and probably appear extremely tight because the only other 2 hands I've played up to this point were very small pocket pairs that didn't trip. I had not raised a single hand pre-flop or post flop yet. I don't have much of a read on the villain except that I haven't seen him do anything out of line yet.

PokerStars No-Limit Hold'em, $0.25 BB (9 handed)

Preflop: Hero is UTG with [9d], [9s].
Hero calls $0.25, 1 fold, MP1 calls $0.25, MP2 calls $0.25, 1 fold, CO calls $0.25, Button calls $0.25, SB completes, BB checks.

Flop: ($1.75) [4d], [5h], [9h] (7 players)
SB checks, BB bets $0.5, Hero raises to $3, MP1 folds, MP2 folds, CO folds, Button folds, SB folds, BB calls $2.50.

This flop doesn't appear to have hit anyone other than a flush draw, so I figure I have to fire here to kill the odds.

Turn: ($7.75) [4s] (2 players)
BB checks, Hero checks.

Ok, I just made the nut full. I figure villain is most likely drawing to a flush, so I wanted to give him a free card and hope he makes it, but should I have made him pay a little, like making a $1 or $2 bet, if he is drawing to the flush, this may be my last chance to get any money out of him, if he has a 4, he might be looking to check raise here.

River: ($7.75) [5c] (2 players)
BB checks, Hero bets $3, BB folds.

Not much I can think to do here other than value bet, I'm pretty sure he was drawing to a flush now since a 4 or 5 would have value bet.

Final Pot: $10.75

Results in white below:
Hero has 9d 9s (full house, nines full of fives).
Outcome: Hero wins $10.75.

Whoa... don't check behind on the turn!!

If he's indeed drawing to the flush you should make him pay while drawing dead!! If you really have him in the flush draw at least bet *something*, you can be nice and only bet 1/3 of the pot or something if you want to give him odds. Also, say he has a 4, here's where you committ him. There's also a straight draw for 76 that may want to chase...

Very very very bad idea to check behind on the turn, the turn is where you make your money with this hand. He might call with a whole bunch of hands. Flush/straight draws obviously, overpairs, maybe even two overcards. Once the river card hits you're never getting paid off unless he has a 4 or a 5.

I agree, I used to make this mistake a lot when I would make the nuts on the turn thinking, oh now I'm gonna look weak and trap him into something on the river, which occasionally may work if they make a huge bluff or something, but you've got to bet here, while making it correct or slightly incorrect for him to draw to get money into that pot. The reason I found myself not betting the turn a lot is because I would be so pissed when I made the nut full house and would make a small bet and then the guy would fold and I've made like 2 bucks off it, but that doesn't matter, you've got to play the hand right anyway.
