Villain in this hand 35/7 in only 50 hands. He hasn't gotten crazy or anything.

I'm in the CO with and a full stack of $100. There is one limper in front of me, and I raise it up to $5. The button behind me calls, but then the villain in the SB re-raises up to $15. He has me covered. Limper folds, and It's $10 for me to call, and I figure I can call for set value here. The button behind me folds.

What do I do here? Bet out? Check behind? I'm really only worried abot Aces, but that is definitely in his range since he re-raised PF. But he could also have AK. If I bet, and he raises, then what? Don't worry about him having Aces and get it all-in?

When villian reraises on the flop you are likely going to be a 4.5:1 dog a good amount of the time. In order for calling raises with small pairs to be effective you have to get better than 4.5:1 on your call. If villian has KK here, you bet and he folds this is a -ev play for you. The reason you play small pairs is to flop a set and stack someone with 2 big cards or a big pair not to win the pot on the flop. You said you are happy to take it down now, since there is an A and a flush draw on the board. The ace is not something that should really scare you, if anything it is a good card for you. Villian could have a set of aces but in that case you arent taking the pot down now at all. The flush draw is a factor but what are the chances that villian has a flush draw? He made the 2nd raise and the As is on the board, can you really put him on KQs? The only reason that the FD means anything in this hand is if villian has AKs and the flush card turns or if the 3rd spade comes off and it kills your action.

I ended up checking behind. My reasoning for this is that I want him to think that I am also scared of the Ace, representing a pair like 88-KK.

If I bet, and he doesn't have either AA or AK, he is going to fold probably, because he will think I have AK-AQ.

So I checked so I wouldn't scare away JJ-KK.

If he has JJ-KK: Because of my check behind on the flop, He may think his JJ-KK is good, so he bets out.

If he has AA or AK-AQ: He bets out because he still thinks that his hand is good (and was planning on check-raising the flop). He bets out because he doesn't want to not win anything with his made hand.

Preflop call of his 3 bet is very marginal with 100BB stacks.
